The year is Universal Century 0079. Oliver May is a technical officer in the Zeon 603rd Technical Evaluation Unit , in charge of testing new military technology. Optimums, a terrorist organization, maintains an oppressive regime over Sacco City—a place where thousands of immigrants reside. Since they came into power a year ago, the organization has enacted new laws and reclassified the immigrants from the far east as East Refugees. He Jiang is a hot-tempered girl who travels alongside her father, He Chang Feng, as he delivers goods across Sacco City in their truck. One day, the Klee—a military police force—apprehends both for being in possession of a sword. In the ensuing struggle, He Chang Feng is shot dead while his daughter is imprisoned for eight years. Finally released from prison at the age of 24, He Jiang, with the help of her new friends, finds her abandoned truck and repairs it. As she begins delivering goods around the city once more, she faces various hurdles. With the Department of Security discriminating against her and the other East Refugees, He Jiang is forced to fight back, but she will need to gain more allies if she wants to stand a chance.

Sasahara Natsuki is a poor bounty hunter in a world where monsters and humans live together. Most of her cases involve monsters infringing upon the rights of humans, who are protected by law from their generally more powerful neighbors. Being half-human and half cat-beast, Natsuki straddles the two societies and tries to understand and respect both while enforcing the law. She is assisted by a werewolf named Batanen who is afraid to admit he loves her; another werewolf named Tommy; and a Kyubi fox demon named Sakura who has her own plans--which include eating Natsuki to complete her her nine tails and thereby her magical powers.

Six months have passed since the events in the previous movie. Fate has returned to Uminari City with Lindy as her legal guardian and is living the life of a normal elementary schoolgirl along with Nanoha and her friends. The reunion between the two new-found friends is cut short, however, when they are assaulted by four ancient magic users who identify themselves as the Wolkenritter. As the motives behind the actions of the Wolkenritter become clear, Nanoha and Fate find themselves in a race against time to stop the reactivation of a highly dangerous artifact known as The Book of Darkness.
